Crystal packing and structure of B-DNA

Abstract

The relationships between the packing mode and fragment structure were analyzed with B-DNA fragments whose crystal structures are available from the Nucleic Acid Database (NDB). Most fragments were dodecamers with terminal CG. The features of their packing and a possibility for decamers and octamers being packed similarly are concerned. The requirements for the mean helical twist were assumed on the basis of idealized packing models. These models were compared with real crystals of decamers and of octamer CGCTAGCG. The packing mode was shown to have little effect on the mean helical twist in B-DNA fragments, suggesting that local variations in twist immediately compensate for each other.
